Desmond has been captured by Abstergo and is forced to use a machine called the Animus to explore the memories of Altaïr Ibn-La'Ahad during the Third Crusade. Desmond witnesses the events after Altaïr breaks all three principles of the brotherhood of Assassins when he tried to prevent Robert de Sable to take a part of Eden.

Al Mualim, leader of the Brotherhood, degrades Altaïr to the lowest rank and gives him the task to assassinate nine Templars, including De Sable, to regain his former status. Altaïr found De Sable eventually in the presence of King Richard I of England. He warns the king of the Sable, who wants to kill him. Altaïr defeats De Sable, but reveals in his last words, the Sable that there are ten Templars, including Al Mualim, who now has the part of Eden in his possession.

Altaïr returns to Al Mualim and they start fighting. Altaïr eventually manages to kill Al Mualim. When Altaïr possesses the Apple, he sees a holographic map with locations all over the world where the other artifacts are located. At that moment, Desmond is taken out of the Animus and he is to be slain on the point, but his life is saved by Lucy Stillman, an Assassin who operates as a mole within Abstergo. Desmond discovers that according to reports the world will end in 2012.

The first Assassin's Creed introduced elements that were to return in subsequent games. The game tries to create historical versions of Masyaf, Jerusalem, Acre and Damascus, and the story contains a number of documented historical figures. The Animus virtualized system and parkour-, climbing and stealth elements are all available in this title, as well as the initial formation of the combat system. The player must in each city to complete some side quests before he or she can receive a mission murder of a leader of a local Brotherhood.
